Because Elijah was at the Transfiguration it confirmed Jesus as the Messiah. Jesus mentioned His death and Resurrection, which gave the disciples some indication that the end of all things must be near. So they were wondering due to the Scribes teaching that first must come Elijah to make spiritual preparation, especially repentance for the Nation Israel before the appearance of the Messiah. So now that their belief in Jesus as the Messiah was confirmed with the Transfiguration they did not understand the sequence of events because Elijah was not here and had only made a brief appearance with Moses. This was not what the Scribes taught and did not seem to be a fulfillment of the Malachi prophecy. The key to understanding the Scribes teaching, Jesus’ statements and the bewilderment of the disciples was one of timing. Jesus would have two advents. He was in the world physically to announce the Kingdom being “At Hand” as well as to suffer and die for the sins of mankind as well as to cleanse the Heavenly Tabernacle polluted by the sin of Satan.
